You'll want to get midi out for triggers from the software that does the music analysis into the chauvet software where all your scenes are. In other words, just use one to trigger cues/scenes/changes in the one actually controlling the lights.

All the serious lighting controllers let you merge in complex ways, but that is putting you on a path to much greater complexity and expense, which I doubt is what you want.

+1 for splitting the fixtures between software on different universes/cable runs.

Warning topic swerve.  There is a long tradition of using multiple controllers.  It used to be the standard on Broadway and touring shows.  This is back in the days of resistance plate boards then autotransformer boards when Broadway finally got AC power.  There would be multiple "piano" boards each with an operator.  Since there were no presets each operator would manage his board and also do circuit switching and replugging.
